It's easy to look at what's missing and lament how unlucky we are that it's gone, but we often forget that thing could be and honestly, should be much worse than they are. So instead of discussing what we wish that we had, let's instead discuss what we do have. What are some moments/episodes/serials are you especially glad do exist?
For me, I am very thankful to have the first episode of the series (for obvious reasons) and the entirety of the War Games (because Troughton is my favorite Doctor and it's a really good story). I am so glad to have complete audio for every story, something pretty much unique to Doctor Who, because we can still experience every story. I'm really glad we have the third episode of the Dalek Invasion of Earth because that long chase through the empty streets of London is so tense, but having no dialogue or audio other than drums would be virtually unwatchable as a recon. I'm glad that we have Web of Fear episode four because the battle if Covent Gardens is epic. I'm glad that we have six episodes of the Invasion: action and adventure and Kevin Stoney doing weird things with his eyebrows. Also the second episode of the Daleks' Master Plan because we get Kevin Stoney doing weird things with his pinky finger, a good plot, and no less than three bloopers where actors who aren't supposed to be in shot make unplanned cameo appearances: The far left side of the screen at about 2:51-2:52 and 3:09-3:11 and William Hartnell himself at 7:45-7:46 (these are my favorite type of bloopers). I'm also really glad to have the Quill and Oak sequence from Fury 2.

I am so glad Tomb of the Cybermen exists. I first watched it when i was about 4 and then lost interest in Doctor Who until I was 11. so my first purchase when i rediscovered Doctor Who was Tomb of the Cybermen which still remains my all time favorite story.

Being able to see most of the first two seasons is an absolute blessing as it'd be really sad if we didn't have most of the start of the show. But specifically I'm glad we have The War Games as it's an absolutely amazing story and considering the survival rate of stories in the Troughton era to have all 10 episodes is amazing, cheers for hanging on to most of them BFI!

The surviving episodes of Web & The Invasion as they made the most impression at the time and, as a child were my favourite serials, (and arguably still are although it would be nice to compare them to more of Snowmen & Evil than the orphan episodes which were my other two favourites).

Oh I do wish Evil was out there despite how unlikely it is. Abominable from what I can tell from the recon is good but not great, it'd still be great to have it back!

Having almost all of the first two seasons is extremely valuable as they did virtually everything and really laid the foundations. Yes, there were SF and historical stories but the Dalek Invasion of Earth and the Time Meddler were absolutely crucial. The former - although supposedly set in the future - was, effectively, an alien invasion of the present day. The latter was the first pseudo historical and introduced us to another member of the Doctor's race, and demonstrated that they weren't all posessesed of the finest motives.

I'm extremely glad we have the audio from every single episode.
I'm glad we've got the bulk of Hartnell's regeneration. And I'm glad that an Australian fan captured a bunch of tiny clips on 8mm, including the lead up to the first regeneration, and a bunch of brief clips of Pat's first moments in the Tardis.

Extant clips are amazing. They let us take a peak at what all these stories were like, and because of them there are technically only 96 missing episodes because we have over 22 minutes of clips. Minus closing credits that is about the length of an average episode.

Since you seem informed about the clips: Do you know if the Tenth Planet ending 8mm clip recorded by the Australian fan goes to the end of the episode? Makes sense that we always switch over to the Blue Peter footage when presenting it, but I'm just curious. As I understand it, the last second or so is cut off from the Blue Peter version (hence the freeze frame in the recon). I'm sure there's nothing exciting there, unless Pat opens his eyes or something...

The Time Meddler was a very fortunate find. It is such a good story, and very 'modern' in feel.

As the OP has said already. I think it's amazing that we have audio for every episode. Even if you've never listened to them it's what makes reconstructions like 'Power of the Daleks' possible. I'd also say it's amazing that we have telesnaps for most of the missing episodes, once again it makes reconstructions like those done by Loose Cannon possible and it means we can get a good idea of what these episodes were like.
As for recovered stories, 'Tomb of the Cybermen' is still my favorite recovery since the first BBC audit in 1978. It was totally unexpected and it was probably the number 1 most wanted story amongst fans at the time.
I've always said 'The Mind Robber' is one of my favourite episodes of all time so if I had to pick one I'd say that. Honestly though I'm thankful for every episode.
The remarkable work done by the Doctor Who restoration team on re-colourising the Pertwee era deserves a mention too. It's easy to forget that 10 years ago vast chunks were only available to watch in black and white.
