I love fun threads like this!
For me it'd be:
Web Of Fear 2-6: because it was a cracking Troughton serial and a key one in the show's history.
Power Of The Daleks 1: obviously because the early part of it deals with the first regeneration of the doctor. A key episode in the series history.
The Invasion 1,4: because it would complete this strong serial.
The Ice Warriors 2,3: as above.
Tenth Planet 4: because it would complete this story and also starts what Power 1 continues.
Fury From The Deep 1-6: because it looks (on the strength of the short clips that have been recovered) like an interesting and quite adult serial.
Evil Of The Daleks 1, 3-7: because (particularly on the evidence of the existing episode) it looks like it was one of the best ever Dalek stories (and one of Trouhton's best too).
The Crusade 2,4: because it would complete this good serial.
If all the above turned up (and no more episodes afterwards), i'd be satisfied.

If just one of the above missing episodes turned up, I'd be a happy man. On balance, I'd prefer to see more of 'The Dalek Masterplan' than 'The Ice Warriors' or 'The Invasion'.

Reign of Terror 4, 5 Crusade 2, 4 Tenth Planet 4 The Moonbase 1, 3 The Faceless Ones 2, 4, 5, 6 The Ice Warriors 2, 3 The Enemy of the World 1, 2, 4, 5, 6 The Web of Fear 2, 3, 4, 5, 6 The Invasion 1, 4
As u can see i like things to be total present in the archives and would prefer to compleat stories than get a whole load more orphan episodes. However past compleating the obvios stories i have then gone for the stories which arnt as compleat that i prefer.

I'm gonna take a different view, and express a preference for more 'orphaned' episodes (disregarding the odds on whether they have survived or not). I also enjoy the first episodes in many stories, where care is often taken over imagining an alien setting or describing a historical background. For those reasons, I'd initially go for these ten opening episodes:
Marco Polo 1 - The Roof Of The World. Galaxy Four 1 - Four Hundred Dawns. The Myth Makers 1 - Temple Of Secrets. The Massacre 1 - War Of God. The Savages 1. The Smugglers 1. The Power Of The Daleks 1. The Highlanders 1. The Macra Terror 1. Fury From The Deep 1.
For curiosities sake, I wish I could see both Mission To The Unknown and (however unlikely) The Feast Of Steven, and what with those surviving extracts from the earlier episodes of The Daleks' Masterplan (more Brian Cant!) I'll use up my next ten choices wanting a complete return of this story.
Last five: The Massacre 4 - Bell Of Doom (again, for the Doctor's speech). The Tenth Planet 4 (obviously). The Evil Of The Daleks 1 (for the 'Swinging London' scenes) and 6 (for the 'Dizzy Daleks', and the move to Skaro, including the Emperor Dalek). The Web Of Fear 6 (for some early Lethbridge-Stewart, and 'cos it looks a fairly grisly conclusion).
Ask me another day and I'd probably choose 25 others...

My top 25 picks are:
Fury From The Deep 1, 2, 3, 4, 5 & 6
My favourite story. From what I have heard and seen of this story it has a real eeriness about it.
Web Of Fear 2, 3, 4, 5 & 6
A very close second to FFTD. The underground scenes must be scary from what I have seen of the censor clips.
Marco Polo 1, 2, 3, 4, 5, 6 & 7
The first historical story in Who, the adventure lasts in real time between six & ten months. The scenery alone makes this one a classic. Billy Hartnell claims this to be his favourite. What more can I say.
Moonbase 1 & 3
I'm a big cybermen fan, I'd like these episodes to complete the adventure.
The Invasion 1 & 4
For the same reasons as Moonbase. With the upcoming release of the dvd the animated missing episodes will be enjoyable to watch.
The Tenth Planet 4
What else but for the regeneration scene.
The Power Of The Daleks 1
The first few scenes where Polly & Ben meet the newly regenerated Doctor. A historical occasion not just in Who but TV in general where the lead actor was replaced for the first time in a successfully rating show.
The Faceless Ones 2
The first appearance of Pauline Collins' character Samantha Briggs.
Mission To The Unknown
The only stand alone episode story needs a mention.

Difficult for me to post this all in one go. However note my sub note comments which may quantify my choices.
Top of the list would be
EVIL OF THE DALEKS 7 and EVIL OF THE DALEKS 5. The former has the black v. silver Dalek battle and the latter starts with the other high point, Jamies battle (on film stock) to save Victoria from the Daleks; and ends with friendly Daleks playing trains with the Doctor.
MOONBASE 3. This is the best missing Cyberman episode. It contains them speaking to the crew face to face in the base set, and the debut of the foaming chest pack effect which I remember well.
ABOMINABLE SNOWMEN 6. I preferred this to the second Yeti story as it had more of a Hammer horror film / drama cross over feel. Though 'Web' has the great contemporary setting and sets; its references to Hammer were more comedic and cartoon like. I also hate some of the performances or characters like Anne Travers, so this has the edge. The climax where the Doctor pulls the long curtains aside causing the Monk to decay was very sinister, as were the Monk and the chess board set up. There was an obsolutely lovely film sequence at the end where Jamie sees a Yeti on all fours which squeaks. 'Doctor! Is it a real Yeti?' 'Now Jamie, even I don't know that' with Troughtons concerned but smiling 'fatherly' expression.
FURY FROM THE DEEP 6 This had Victorias touching leaving scene plus the climax of the seaweed retreating. None of the existing footage contains the bit I recalled where film of the weed flowing down the corridor set outside the control room is reversed (ala 'Image of the Fendahl); as it retreats. I also found Victor Madderns possessed character in the weed room in 5, and Quill and Oak in 2 disturbing. It was definitely one of the best Troughtons.
POWER OF THE DALEKS 4 / 5. Both feature the key high point of the story where the scientist finds the secret Dalek reproduction plant; very horrific for kids! I would rate this and 6 above 1. Despite its historic importance, I recall Troughton had not found the Doctors standard character in that episode and was 'funny peculiar' rather than 'funny endearing'.

Oh yes and - MACRA TERROR 3. This is the only one I clearly recall, where Jamie is attacked by the Macra and one is squeezing him around the waist. You don't see this in the existing clip, and quite a few bits exist from 2 already.

Would be nice to see ICE WARRIORS 2 to see how they explained the Turoc head in episode 1 for Varga becoming the Zondal style one with nose in 2. This episode also has all the rest of the Warriors hatching actually out of giant icicles.

And 10th planet 4 - essential; before I wind down to tother eps of 'Fury' and the other missing classics.
I would then pick the cream of the historicals and side line stories; adding that 'faceless ones'; a side line story is I think vastly underated; and I'd like to see the last 2 eps more than another 'Dalek masterplan' missing ep but consider 12 most important of that.

And just to add that most people seemed to think in the past that Troughton season 2 was the strongest.
I recently watched 'Underwater menace'; the one of the first four Troughtons I more or less have no memory of; and confirmed that his performance in that story still hasn't found the character 'whole' with some stunted delivery of lines, whereas in slightly later stories he appears to comfortably and brilliantly improvise. Wit also replaced the daft dressing up bits. The earliest story I feel comfortable with his Doctor in is 'Moonbase' where the chemistry started to really work.
'highlanders' episode 1 I recall as the most boring Doctor Who episode of all time! Some of 'Enemy of the world' and some of 'Space Pirates' were also pretty undynamic (the latter being played too heavily for comedy).

Lordy! 25 is a heck of a lot. Er, until you start to allocate them in this little game of Fantasy Archive Find, eh? Suddenly it's not so many at all! Well, I am amazed no-one has immediately wanted to complete The Daleks' Master Plan – does this mean you have not listened to and watched it lately? If so, hie thee to your hi-fis and Lost in Time sets! Other than that, I am afraid I would very much favour Troughton, Tenth Planet 4 notwithstanding, and my agenda would be (as with many of you), finishing/recovering whole stories rather than dotting about for important moments. And not only because full stories would mean satisfying and fast DVD releases, good publicity etc. I am a completist by nature. Let's start with all of Power and finishing The Faceless Ones. So that's 20 down, so for my final five, let's complete The Web of Fear. No contest!

This question is all the more relevant with the slight hope that Zambia may have some film cans we would all love to see back.
We probably wont know for ages if any of the Zambian film cans hold anything relating to Doctor Who but heres what 25 I would hope for:
Dalek Master Plan: 1, 3, 4, 6, 7, 8, 9, 11, 12. (My favourite Hartnell) Marco Polo: 1, 2, 3, 4, 5, 6, 7. (Need I say anything) Reign of Terror: 4 and 5. (Along with the above would complete Season One) The Moonbase: 1 and 3 (we finally have a complete story from Season 4) The Faceless Ones: 6 (to see a Chameleon) Fury From The Deep: 6 (to see the Weed Creature) The Massacre: 4 (To see that wonderful speech by the Doctor when Steven storms out of the TARDIS) Galaxy 4: 4 (To see a Rill) and I suppose I have to say.... Tenth Planet: 4
As you can tell I really like the Hartnell era. I do like Pat as well but its also based on the fact Hartnell stories were more or less transferred to film before Troughton ones so its better to get 43 year old film cans back than 38 year old ones.

Dalek Masterplan Power of The Daleks The Moonbase The Ice Warriors The Evil of the Daleks
all them stories complete would be a god send. plus clips of marco polo would be interesting to see
